Sto. Niño was formerly known as Ibayo, which means in a distant place because it was separated from the town proper by a long bridge. Ibayo Primary School was established in 1920 with classes held in makeshift classrooms or under the mango trees. After completing grade three level, pupils enrolled at Paranaque Elementary School (Central) where they attended grades four, five and six classes.

Barrio Ibayo was officially renamed after its Patron Saint, Sto. Nino, hence the school had its name changed from Ibayo Primary School to Sto. Niño Elementary School.

During the administration of Mrs. Amparo H. Villena, Sto. Niño Elementary School became one of the pilot schools in Health Education. Pupils were given free milk, butter and cheese under the
UNICEF – CARE Program.  By that time, there were Peace Corps who acted as volunteer workers and many visitors came to monitor the said program.

In 1980, the L-shape building at Sto. Niño Elementary School was razed by fire.  Because of this, classes were held in the two chapels of the barrio.  After a couple of years, the school became a two-storey Bagong Lipunan Building which accommodated all the pupils of the said school, in the later year another school building was constructed funded by the Filipino-Chinese Chamber of Commerce Inc. (FCCC).  The increase in enrolment of Sto. Nino Elementary School paved the way for the creation of its annex located at Sta. Agueda Compound
being rented by the local government. This annex was named Col. E de Leon Elem. School (in honor of the former mayor) and later it became independent and now located at Multinational Village

In 1988, another fire hit Sto. Niño Elementary School where the administration building including the Guidance Center were razed.  Pupils’ permanent records were all burned.  However, through the help of the local government, the administration building was rebuilt where the office of the district supervisor and the school principal were housed.

In 1994, Parañaque became a separate division from the Division of Pasay City  and Sto. Niño Elementary School was under District II, where District II office was located at SNES.

Presently, Sto. NiñoElementary School has a total of 52 fully functional classrooms which enable the school to just have one session of classes from Grades I to Grades VI, and has the following school buildings:

  1. Building A   is a three-storey building with 6 classrooms for grade three learners.
  2. Building B is a four-storey building with 36 classrooms, 1 Canteen,  2 Information Communication and Technology rooms, 1 Feeding room, 3 storage rooms.
  3. Building C is a four-storey building with 6 classrooms and 1 AVR room.
  4. Special Education Fund or SEF Building is a two-storey building with 6 classrooms, but this building is proposed  for demolition,  only 4 were utilized as class rooms, and the other two  were utilized as stockrooms for books and other school properties.
